Yeah, definitely -- I don't think he'd be able to sense Yami Malik right off, or at least not well enough to be able to tell what he is. So not knowing he's there, I'd think Malik repressing things into Yami would read to Van's empathy as the feeling just... sort of vanishing.
Which would definitely weird Vanyel out, but he wouldn't necessarily do anything more than keep an eye on Malik, unless he had some reason to suspect danger.
